Add to those new loose ends John's comment that Alex was born for sacrifice. Does John know about her vow to the Generous Ones, or did Abraham Thorn intensify his struggle because Alex was going to be chosen for the Deathly Regiment and John knows that?
John's comment is a bit akin to the half prophecy Voldemort had known about Harry, a mystery for later consumption.
